So my printer is putting ink on the edge of the paper and it is leaving marks on the mug near the handles like smudges or lines. Is there anyway to get rid of them?

Trim the edges of the paper affter printing and before applying to the mug. A powerful magnifier (I use a 40x jeweller's loupe from ebay) can help greatly in tracking down inconsistencies in the print when it comes off your printer. The tiniest speck, almost invisible to the human eye, can spoil a mug once pressed.
Once printed and pressed, there's no way of removing sub ink from a mug, it's sealed within the coating.
I don't use custom-sized mug papers, I guillotine two transfers from a sheet of printed A4 sublimation paper (landscape orientation) and neve have the problem of the printer head catching the edge of the paper. This also solves any skewing problems.
